As I said, you can apply and be issued with an endorsement without storage in place. Is it worth the extra inspection and delay though?

The fee requirement is also specified in the Arms regulations and is to be paid in advance. Funny thing is I actually asked when I lodged the application and the front desk couldn't tell me anything about paying fees (because I asked) but took the application as it was with no receipt attached.
Has anyone ever noticed that the Police charge more than is specified in the regulations? Small differences, but differences that would seem to be above that specified in legislation...

The average PO at the front counter doesn't normally know much about the process. That's the job of the AO; you need to get it sorted with him ASAP. If you can't get to see him as in your case then that would be extremely annoying. Personally, I would contact the area commander first to find out what's up with your AO and then if no satisfaction is forthcoming I'd pursue the matter further.
