Don't use wood filler! Dowel is the way to go as it will expanded with the stock wood when you drill it. Wood filler won't. The recoil pad you can tape the stock up so as you sand the pad down it...

The reason the scope is hitting the back peep is your rings are most likely too low. The options are either grind off the peep or get higher rings. Higher rings may be a tad difficult though...
